Can I make it so that it switches over to the actual game folder, though? Or will it continue to re-generate itself in that location should I delete it? What makes it choose that location, anyway?

You will have to set one of the fs_*path variables to the correct location. I'm not sure which one is used for the qkey. To Check, start the game, check which one is set to %APPDATA%.

Then modify your shortcut/whatever you use to launch the game and add +set CORRECTVARIABLEHERE "actual/game/directory". This cant be done via a config since the fs_* variables are read only.

To control where the qkey goes, launch the game like this for example:

./Quake3-UrT.x86_64 +set fs_homepath "/home/user/Urbanterror43"

If you want the qkey to go in your game installation folder, you'd replace the part in the quotes with the path to that directory.
