Linux creates incompatible zip files

I'm guessing you used gzip instead of zip?

I used Fileroller with zip libraries from Arch Linux repo.

Fileroller works fine here, don't think there's much difference between the zip lib from Arch and Ubuntu repos

You must have done something wrong, I made .pk3 in arch just now, although I did it manually in terminal.
Worked fine, same in Debian & Gentoo.

Get your folders ready, and open terminal:
zip ~/ut4_bb.pk3 \levelshots/* \maps/* \sound/* \textures/*


Just alter it to whatever you need.
That outputs your map to your home directory.
