Don't use subtract.

There's basically two ways to do it.

First one is to use tri- or quadsouping, guess you can find some tutorials for that. If not, I or someone else can help you out there. :)

The other one is to use bevels. You basically create only a quarter of the cylinder, put an endcap on the side and then duplicate and rotate the whole thing until it becomes a full cylinder. --> http://hazewood.de/i...3-11-bevels.png

Or you can use bobtoolz and invert the polygon you're building.
Oh and csg subtract has a bad habbit of crashing radiant, at least mine.

The hard way isn't always the best way. Inverting the cylinder with bobtoolz is quick, easy and will give you a pretty much same result.

Trisouping is basically splitting a square shaped brush across the diagonal to get 2 triangles.
Then you manipulate the vertices into whatever shape you want. It's used very often for terrain and stone.
Building a cylinder like this will probably give you a lot of triangles which is something you don't want to go overboard with.
