you would only need 1 shortcut per game..... and only 1 game.... I don't understand what you mean.

Right now, I have those installs :
4.1.1
4.2
4.1.1 - prepared for mapping
4.2 - prepared for mapping

With this in place, I could have 2 installs only - 4.1.1 & 4.2 -, with the "competition" or "play" builds set to save on their "own" folders on the HDD, and mapping wouldn't require an extra install (demos, screenshots would go somewhere else).

or, you could still use 2 installs, and just use 4 shortcuts :p

use a single 4.1 install and then make two shortcuts, one with homepath set for playing, and one with homepath set to mapping, and do the same for 4.2. Problem solved. THINK OUTSIDE THE BOX. lol

The problem is that I don't think you can link GTK and q3map2toolz to a shortcut.

The good part is that I would only really need 2 shortcuts and 2 installations (off-loading the mapping part somewhere else).
