Interesting...
When I use the default 4.1 .exe and /connect to a 4.2 server everything works.
EXCEPT that I get MICRO FREEZES.

When I use the 4.1 exe in 4.1, I get no freezes.
When I use the 4.1 exe in 4.2, I get the same freezes I get with the 4.2 Quake3-UrT.exe .

I assume you mean when you use the 4.2 exe with 4.1?

Negative.
When I use the 4.1 exe in 4.2 I get freezes.
It has no auth, or at least it doesn't automatically login with my authkey file; but if I /connect I can hit 4.2 servers

When I use the exact same 4.1 exe in 4.1, I get no freezes.

When I use r00t's 4.2 ioquke3.x86.exe in 4.2 I get no freezes.

"Micro stuttering" as that article describes would seem to be visual frame irregularity.
What I'm experiencing is more like a "lock-up".
Even with regular "4.1 yellow spike on the netgraph lag" I am able to shoot, but the shot happens at an irregular time. What I am experiencing during these new 4.2 "micro freezes" is a momentary nullification of the green lower portion in the netgraph during which time all commands are NOT received; and if I fire at the precise moment, my shot doesn't happen and my ammo is not decreased.

Fraps drops the FPS way down and causes it's own stutters.
